Book airtickets from third party sites or direct from airline's site?

Whenever I had to fly, I blindly went to makemytrip.com or yatra.com site and booked the lowest fare awailable as all those sites claim to provide the lowest fare available..
But wait a minute, are we aware that all the airlines has got their own website where we can do online booking? Yea they do have..
Yesterday I was trying to book a ticket in make mytrip from Bangalore to Kolakata. I wanted the early morning flight and Indian Airlines IC772. Makemytrip.com showed a ticket price of 12,275 INR for 2 adults and the fare was mentioned as Not Refundable by makemytrip.
Then I went to Indian Airlines website and searched for availability and saw that the same flight was available for a price of 11618 INR for 2 adults. A difference of 657Rs.

So its always better to check for multiple options before you book tickets online..
But I had a better experience with Makemytrip too. I was trying to book another flight on indigo and found that tickets booked via makemytrip.com is refundable , but the ones via indigo website is not refundable. If you book via indigo website and cancel the ticket, they will not refund you the money, but you can make use of the ticket price minus cancellation charges for other purchases on indigo . After one year this money will be lapsed.
But the refund from makemytrip comes for a price of 250Rs per person per ticket. Then also I found this as a better option as we get our money back - 250 Rs.
